Mopar Cold Air kit.

I was reading the directions that came with mine and it say that to remove the bottom bracket for the stock box you have to remove the fender liner.
Is this correct? do you really have to or can you just bend it out of the way to get the two bolt out?

Yup, that's how its done. It is easier to remove it... but... you can bend it just be real careful if it's cold, it will wrinkle, or even split! I did mine in back during early summer when it was pliable.
