Well, mine is a 2005 Gen III and I have the 2.5" to 3" Magnaflow y-pipe. My exhaust guy told me that my pipes from the motor are 2.25" but he didn't have a problem fitting up to the 2.5" y-pipe inlets. He did have to use some new pipe to do it, but no biggie. I would think your Gen IV also has 2.25" pipes from the motor.

Here is mine:

the pipe is 2.25 but its hard to find a Y pipe that is 2.25 to 3. I have seen some on ebay but the 2.5 to 3 is much more commen and what almost everyone uses.

I had mine installed at the same time as my Magnaflow. Very noticeable performance dif over the flowmaster I had.

Thats what I have as well. 2.5" to 3" the muffler shop should have no issues at all. I got mine installed with the muffler. It does make a huge difference over stock.
